If they're RealD glasses, which look like this (http://pccadvantage.files.wordpress.com/2012/03/19d6bb35_reald_glasses1.jpeg)- then yes, they usually do. I usually ensure I have my contacts in but they do fit. How comfortable is another matter entirely!
Some cinemas/theatres have their own (which range from googles to hilarious!) but on the whole - 3D glasses are meant to fit over prescription glasses. Why leave out a good percent of the audience?
